Binary package hint: apt

In Karmic, after command line updates that require a reboot, a graphical
reboot dialog comes up too quickly (while, in the terminal dpkg is still
processing/ finalizing database). Danger of rebooting and killing the
update process before it is finished.

Dialog should be delayed, or to fix the issue globally
shutdown/reboot/logout needs to check for file operations or package
management tools still running an operation.
