The problem went away when I removed the following directories from my home 
directory, which had been around and accumulating "stuff" since a clean Ubuntu 
install of 8.04 (32-bit): .compiz, .config and .gnome2
After the clean install I have upgraded to 8.10 and then to 9.04.
Probably removing one of those directories would have been enough as well, but 
I didn't investigate which one is the culprit.

Thanks for the suggestion of collecting some more data to sort this out
properly- when I have some time I'll see if I can reintroduce the
problem, collect some debugging info and "fix" it again.
