Public bug reported:

Binary package hint: nautilus

On desktop, all icons of linked files or directories are always sorted.
You can move the icons but they stay on that place only till reload
(Ctrl-R on desktop) or new nautilus process (logout/login, reboot,
killed nautilus etc.)

This is a regression from 8.04. When upgraded to Karmic, the linked
files/dirs' icons were sorted.
