I stumbled on another bug where the reporter noticed that changes are
not saved if you close the dialog too quickly, and that seems to be the
same issue here. Anyway, I'm marking this as a duplicate of bug 444993

Toggling an application in gnome-session-properties and then closing too
quickly can cause the change to not be recorded
