A very similar thing is happening to me, though in my case the icons
that have disappeared are the Bookmarks and System icons, along with the
launch icons for Firefox and kppp.

I installed alpha 6 and have applied all updates to date (8th Oct 2009).

I can sometimes bring back the missing Bookmarks and System icons by
changing the plasma theme. This makes them return until I select them -
when I go back to 'home' they have vanished again.

By adding the 'Search Box' plasma widget to the desktop and typing in
'firefox' I can find the firefox icon and I can add it to the favourites
panel, where it stays, and firefox can be launched, but I cannot get it
to reappear in the apps panel.
