If you set up a new printer (or for configuring a printer which is already set up) you use system-config-printer (System -> Administration -> Printing). There you can set the default paper size at least for individual printers. You right-click the printer's icon, click "Properties" in the pop-up menu and in the upcoming dialog you choose "Printer Options" on the left. Then you can set the default paper size (and other default settings) on the right.
