I'm not putting the blame on anything (yet). Your system clearly has a problem,
and I don't know if it is with conky or something else which is exposed by it.
Have you tried with metacity instead of emerald?
And, as I suggested already, I would try with a very basic configuration file
with just a variable (the standard conky configuration file contains a lot more
than that) and see if that would cause the freeze too.
Opening another terminal and running top (with a rather high refresh rate)
could also give us some clues about abnormal cpu usage from some process (from
what you say its not a real freeze, justa very sluggish system which could
indicate some process is hijacking the cpu).
After these tests at least we would have narrowed down the list of possible
culprits.
PS. If you want to avoid having to power cycle your system, try
launching conky not in the background, and terminating it with ctrl-C.
See also if right-alt+SysReq+R E I S U B can shut you down safely
(perhaps also alt-ctrl-backspace if you don have it disabled).
PSS. Hmmm, what is the package that you have installed? Its not conky:
