For what it's worth, GRUB deliberately has no filesystem writing code,
in order to avoid this class of problem. It sounds more likely that the
problem resides elsewhere, although I can't say I know where.

I don't boot my Windows installation very often, but I also don't
automatically mount it and I've never noticed it needing filesystem
recovery on boot.
