this is not a bug in Cairo-Dock, but the normal behaviour. just restart your gnome-panel and it will work correctly ;-) and by the way, you can separate the 2 entity in Cairo-Dock, just don't use the option "mix applis and launchers" you can even move your launchers to another main dock, and place it on another side of your screen to have 2 docks : 1 for launchers, one for the taskbar.
