Yes, because the messaging menu doesn't store messages. It doesn't know their lifecycles or when or why they get removed. All of that logic is in the application itself. All the messaging menu does is display a set of indicators that the application is broadcasting on DBus. If the application removes them, they'll disappear. So to me, it sounds like Empathy is removing them incorrectly. If you believe that this is truly the messaging menu not showing entires that Empathy is broadcasting you can run the listen-and-print application that is included in libindicate.
