Some more info to diagnose this:

I think it is basically some kind of memory leak.  With the fglrx
drivers, my system uses up more and more RAM.  On this 3 Gb machine, by
the end of a 1 or 2 days, I have no free RAM left, and the X server
process can often be using well over 1 Gb RAM.

Sometimes the reported behaviour (swapping everything out to disk) can
occur even without suspending and resuming.

Having switched back to the open source driver (mainly to get support
for multiple monitors or output to projectors), I've had no such
problems.  I've had my computer on for 5 days, just suspending and
resuming overnight, and by RAM has plateaued at something sensible given
the number of applications I've got open, with over 1 Gb completely
free.

So basically, at the moment with ATI cards you have the choice between:

fglrx: memory leaks, broken suspend, broken support for multiple outputs
open source driver: no OpenGL/3D acceleration.
