Network-Manager should update a notification and not create a new one. I've attached a stand-alone Python example simulating/demonstrating how this should be done in NetworkManager. The attached screencast shows the visual result (no flashing). The numbers in brackets in the notifications title is just a mean to show it's actually changing/updating.
