You may want to use the gconf-key /apps/notify-osd/multihead_mode set to
"focus-follow". That'll ensure the notification-bubbles show up on the
screen where you've the active window (aka input-focus) on.
You can set that gconf-key with:
gconftool-2 -s /apps/notify-osd/multihead_mode -t string "focus-follow"
If you want to disable that behaviour, simply set that gconf-key to
"dont-focus-follow" (actually any value except "focus-follow" will
disable it).
