Still happening for 9.10 and gnome-utils 2.28.1-0ubuntu1. Shutter works, but doesn't manage to capture the alpha channel correctly for the rounded window corners when compiz is activated. It would be fine if Ubuntu could come with a screenshot utility that is able to capture window screenshots with correct alpha with and without compiz.
