Maybe this is related / the same thing: on updating from Jaunty to
Karmic, some part of the update process commented out my touchpad
settings in /etc/X11/corg.conf:

# commented out by update-manager, HAL is now used and auto-detects devices
# Keyboard settings are now read from /etc/default/console-setup

First, an update should preserve my settings.
Second, the comment is misleading: I fixed this by copying 
/usr/share/hal/fdi/policy/20thirdparty/11-x11-synaptics.fdi to 
/etc/hal/fdi/policy/11-x11-synaptics.fdi and adjusting it to my needs. 
/etc/default/console-setup does not seem to deal with pointing devices.
