Problem was solved.
I did complete removal of all packages related to alsa and pulseaudio (except 
for the libraries, cause too many other packages depended on them), purging all 
configuration files. And than installed everything again. Now I have sound 
through pulseaudio in all applications working perfectly.
Basically the problem was that upon upgrade all the custom modifications, that 
I made previously to config files stayed. This whole issue could probably be 
avoided if I was given an option during dist-upgrade to choose whether I want 
to replace or keep the config files.
