I had exactly the same troubles with MS Mouse. I was trying to install Bluetooth/Bluetooth analyzer from the Ubuntu Software Center (Ubuntu 9.10). Did not help, so I've removed it and it took also the bluetooth applet with it. So I've tried to get it back and in the process installed Blueman applet. And it seems to work much better!
Now, I can switch the mouse off and on again and it reconnects. It seems to work also after hybernation, suspension...
