I found this issue just today. Indeed, the file ".xinput.d/es_ES" is there, but I don't know where it came from. This system was installed clean with Ubuntu 9.04 last June, and upgraded to 9.10 as it became available.
The problem appeared after I installed several input methods, specifically some SCIM packages (I wasn't using SCIM at all before, but I seem to remember that I found the package "scim" already installed), and ibus. In the preferences for keyboard input method, I have selected "ibus". Before I was just using Emacs' input methods, which work perfectly for me. I installed those SCIM and ibus packages for other programs like Firefox.
