I have a similar problem and it's pretty amazing to find that the bug has lived on for 4 years now. I'm about to write my thesis and thought Lyx might be the intelligent way of getting to do it; however, if I can't even start the process without getting bogged down my numerous error messages, it's somewhat off-putting.
