I can confirm the same problem with my machine running 9.10 Karmic Koala from a fresh install. The microphone worked in version 9.04.
When I boot the computer up from the LiveCD the analog (non-usb) microphone works, and when I boot from the hard drive it does not work. My volume settings were identical under my "Sound Preferences" when comparing the LiveCD and O/S booted from the hard drive.
