Currently the folders used by Ubuntu One can't be changed. However, you
can fix this problem:

[1] Stop the Ubuntu One client
[2] Copy the "Shared With Me" folder somewhere outside of ~/Ubuntu One
[3] Delete ~/Ubuntu One/Shared With Me
[4] In a terminal, go to ~/Ubuntu One
[5] In the terminal enter the command: ln -s ~/.local/share/ubuntuone/shares
"Shared With Me"

Restart the client and it should work again as designed. If you want to
put files in the Shared With Me folder, copy them from your backup
folder. You may end up with a Shared With Me.u1conflict folder. You can
delete this folder or copy it's files into the new Shared With Me
folder.

I hope this helps.
