Thoughts following a brief discussion in #ubuntu-devel with chrisccoulson This could perhaps be achieved by inhibiting gnome-power-manager while the countdown timer is active, and checking the status of the laptop lid while counting down. The rest of the countdown could be skipped if the lid is closed.
