1. Agreed, there are properties of pulseaudio that are not accessible via the GUI and only configurable via configuration files, more configuration accessible via GUI could be a valid wishlist item. If you're a qualified programmer, I think pulseaudio will accept patches making that reality.
2. The alsamixer layer is still available (via e g alsamixer in a terminal). However the gnome volume control uses the pulseaudio layer now, so it is not equally visible. The idea is that you should never need anything that pulseaudio does not control, but in reality that doesn't work for all soundcards. That could perhaps be called a regression, I personally think it would be good if we could expose the alsamixer layer more.
