This has happened for me to on all three of my ubuntu 9.10 computers. The fix suggested by Spiros worked for me, though unlike coldReactive, I can switch between apps across all desktops, and I have the normal behaviour of alt+tab switching between programs (Ctrl+tab continues to allow switching between tabs/windows of the same program).
