I'm experiencing similar issues. Ubuntu 8.10 amd64 Firefox (Shiretoko) 3.5.8pre
I generally ctl-click to open a link in a new tab. After populating a few tabs, I can not switch to a tab by clicking on it; however I can close that tab by clicking the "x" on that tab. I can switch and view tabs using alt-(number), and I can switch windows with alt-tab. Ctl-w successfully closes the active tab. With multiple browser windows open on multiple workspaces (I use 4 workspaces), selecting a bookmark in one browser window opens that link in a different browser window (sometimes in a different workspace). The target window into which the link opens changes if I try opening that bookmark from a different window. Unlike the original reporter, I haven't experienced middle-click opening two tabs.
