Thanks so much Isaia!! This problem existed for me with karmic koala.....and I've been pulling my hair out because there are no separate options for headphone channel with the new gnome sound prefs program...I never thought about using the alsamixer....things seem so different now with pulseaudio, I didn't even think alsamixer was installed.
