I tracked down the problem of the full speed fans to a bug in the therm_adt746x module that was fixed in: http://git.kernel.org/?p=linux/kernel/git/stable/linux-2.6.31.y.git;a=commit;h=0b1b72ba20a7d73136f57bb57ff8e2f3f79e62ad
All I had to do was compile a new therm_adt746x.ko from the fixed version and the fans now work as expected.
