I just had a closer look at the issue and there actually seem to be two
things going on.

The higher speeds without network-manager can be explained by looking at
this syslog snippet:

For some reason the link is still powering up and down all the time.

However, if compared to the earlier syslog (with network-manager installed) 
there is one difference:
NM additionally generated the following message: (device state 8, deferring 
action for 4 seconds)

It seems NM remains idle for 4 seconds whenever my link goes down and up again.
Obviously this has a huge impact on the overall speed and responsiveness of the 
network.
