I'm not sure if I understand you correctly. Have you described two problems -
one with Transmission not being able to download after you switch routers and
the second about it not having a switch to download all files in sequence?
The second problem has been reported in the past and developers' believe (not
only those who develop Transmission) is that sequential file downloading is bad
for Bit Torrent swarms and so it shouldn't be implemented. You can read more

As for the first problem we'd need a better description.
