This is still a problem in ubuntu 9.10. Using the apt-cacher from Aaron's PPA as mentioned in comment #10 fixes the problem.
I did this: sudo add-apt-repository ppa:aperomsik/aap-ppa && sudo apt-get update && sudo apt-get upgrade && sudo /etc/init.d/apt-cacher restart and the problem went away.
