Doubtful. It's never going to be "completely invisible", since you always have to deal with network socekts and other things (like timing) that will change during hibernation. It's also really hard to debug a closed app like Mathematica if it is indeed a Linux problem. Try and see if you can find another application that displays the same behavior, preferably OSS.
