Thanks for reporting this bug but it looks like this is not the issue with the
web interface.
When you are editing the files via e.g. gedit, the editor is saving backup
copies of the files with the same basename but with ~ appended. They may not be
visible in nautilus (you need to select 'Show Hidden Files' for that) but they
will be visiable on the web.
Please check that you don't have these files on your local machine with
Hidden Files displayed.
