The bug seems to be in the indicator-application. The fallback mechanism
doesn't seem to update icon on the theme change in case the previous
icon is missing (for example transmission uses two different icons - one
for monochrome iconsets: transmission-tray-icon.svg and the second for
other themes: transmission.png). I have attached a proof-of-concept
branch that fixes this issue.
