Three of these notification can be turned off separately. You can either:
1. disable the Libnotify plugin (notification bubble) in Tools > Plugins, or
2. remove the Indicator applet from your panel, or
3. hide new IM conversations in Preferences
So this is not a bug but actually features that can be enabled/disabled
manually.
