I also have this problem, with kalarm 4:4.3.2-0ubuntu6 in karmic. It's not consistent, though. It tends to happen when I first log in, and then straighten itself out after a while.
A related problem is that when an alarm goes off, the window that pops up is often blank. Please see the attached screenshot.
