I had the same problem, just found the fix: FIX: when you see the GDM login window, on the bottom right side is the keyboard selection window. Change the keyboard layout to what you need.
STEPS TO REPRODUCE: 1° start Ubuntu 2° on the login screen, change keyboard to from your typical "layout A" to the new "layout B" 3° log in; now you have "layout B" as keyboard layout 4° go to system->preferences->keyboard (gnome-keyboard-properties), tab Layout, you see "layout B", 5° click "Reset to defaults"; you get "layout A". HOW IT SHOULD BE IMHO: I don't know whether it's a bug or a feature, but it should not be so. IMHO the keyboard layout in gdm login window should change the keyboard layout for only one session, or even just for the login window.
