This happens to me too. I'm on Jaunty 9.04, on a Toshiba Satellite A100 laptop.
I found a workaround: cat /proc/acpi/thermal_zone/*/temperature When you paste this into a terminal, it will display various temperatures and will "remind" the fan to turn on. To make things easier, I put this line in a script called 'air' and saved it into /usr/local/bin.
