Pitivi/gstreamer will use whatever version of the libtheora package you have installed on your system. This means that you need to downgrade to libtheora 1.0 by either sticking to older distros or compiling 1.0 by hand.
Changing pitivi versions will not change the fact that your theora videos are not correctly decoded by Youtube. This is Youtube's problem (or you could use a different codec than theora to upload to youtube). > "If I save my video as Flash video, my video ends up playing in a small box." Do you mean it has black bars on some sides? Then have you set the project settings resolution and the render resolution to correctly match your video's aspect ratio?
