I found it affects all windows, independent from the program running on a clean 
32 bit installation with ATI graphics.
I tried to get ComixCursors-Green-Regular, which was the choice inside windows 
and infront of the desktop. But it changed to ComixCursors-Black-Large on 
window borders, window title bars and panels. sudo update-alternatives --config 
x-cursor-theme did not change anything, so I switched off compiz and this did 
the trick. After reactivating compiz changes were accepted and the pointer 
displayed the same cursor on window borders as well as inside window boundaries.
I'll try to reproduce that on a clean install on Wednesday. The affected 
computer is my girlfriend's one and she'll kill me if I try to reproduce the 
bug. Especially as the same solution was reported not work from another user in 
the German community
