Bearing in mind comment #1, perhaps Ubuntu 9.10 and 9.04 are using your CPU more efficiently than Ubuntu 8.10. A good indicator of this would be if your BOINC throughput increased, or if you still have the logs, whether the BOINC benchmark figures increased.
Can you try with Ubuntu 10.04 "Lucid Lynx"? I'm guessing this machine is a laptop.
