This bug has been fixed some time ago. You can:
1) Disable all shortcuts in Vinagre preferences dialog, or
2) Change the shortcut you want:
2.1) First, enable it in GNOME: Open gconf-editor and set the key
/desktop/gnome/interface/can_change_accels to true.
2.2) Open vinagre, put the mouse over the menu you want to modify and just hit
the new key combination you want.

ctrl-d is too used to be the one to create a vinagre bookmark, and is not
possible modify the shortcut
