It seems like both mine and JOORIS's sound hardware supports recording
from both hda channels simultaneously, but AFAIK pulseaudio does not
support what you would like to do at the moment. I'm not 100% sure
though. At least there is no combine module to turn two sources into one
four-channel source.
As for the controller and codec Daniel is talking about, that's two
pieces of physical hardware (e g your codec is called "Realtek ALC888"),
not to be confused with the codecs used in audio files.

With Sound card with multiple capture controls (2 source can be read at the
same time), only one is used.
On my Gigabyte GA-770TA-UD3 motherboard with a Realtek ALC888 integrated
sound card [1002:4383], alsamixer show 2 capture device (card name HDA ATI SB)
named Capture and Capture 1.
