I'm experiencing the same problem under gnome, with gnome terminal for
example on 10.4. The main keyboard here is an azerty/be one. I
personnally use a qwerty/us one. In my session, to do a control-a I need
to actually press control-q. The normal layout is changed but not the
one with the modifier key. Running xev I can see that the right key are
received by the X server:
