It has been some time since I've used the machine in question but if memory serves the sources.list file was auto-generated from the ubuntu source-o-matic and all options selected, with a few extras such as skype added manually. None of the manual additions seemed to cause a problem. Also, Dapper was first installed, "auto" upgraded to Edgy, just in case that makes a difference. The timeout was happening _before_ I saw a message about modifying software channels! There were a series of progress bars which were not labelled, one of these reached 97% and after a short wait a small error dialog with approximately 3 lines of text was shown telling me that a host could not be resolved. Or words to that effect. If you need it, I can try to reproduce the error and provide a screen shot. p.s.
