/usr/bin/qjackctl is a shell script that tries first to move the
PulseAudio output over to JACK and then tries the pasuspender method. So
it shouldn't be necessary to suspend by default in the menu entry?
Running qjackctl in a shell will show which method it ends up using.

GNOME menu entry needs to be prepended with pasuspender in order to pause
PulseAudio.
