Well, you can now get GMT version 4.5.1 in Ubuntu Lucid if that's any good for you. Alternatively, the latest version of GMT will be available for Maverick.
As far as I see it, there isn't really a bug in the Ubuntu here. The problem arises only if a custom installation of netcdf4 is used instead of the standard Ubuntu package. In other words, you aren't using the Ubuntu package, so the Ubuntu package maintainers can't fix your problem!
