It would seem to me that the solution to this would be to add right click functionality to each icon, and to have on the right click menu the option to remove that icon from the indicator applet. Alternatively add an option as in Windows system tray which allows you to hide the icons that you don't want to see.
I know however that this goes against the whole concept of the indicator-applet.
