In the beta version of Audacity, this only happens to me in overdub. In other words, I can record one track, but as soon as I start recording another one it doesn't work. I have to turn off overdub for it to work, but then I can't listen to the previous track while recording the new one.
I fixed this problem by setting both the playback and recording devices to the USB device that I'm using (as opposed to USB for input and computer for output), as suggested here: http://wiki.audacityteam.org/wiki/Troubleshooting_Recordings#Overdubbed_recording_drifts_out-of-sync.2C_or_produces_error_or_poor_quality. However, when I recorded the second track it was all stuttered (you can even tell it's stuttered by looking at the waveform).
