Tomboy is now at v 1.2.1, and this issue is still present (Ubuntu 10.04). I also want to add that simply closing the conflict pop-up window does NOT cancel the operation. Instead it makes tomboy go forward with the default operation, which for me was to overwrite the local version of my notes by the online version. Unfortunately it took me a while to understand that this was happening (it is not what one would expect!), so I had to restore my entire Tomboy directory from backups.
