The option  "Automatically close after the changes have been
successfully applied"  is only applied to the current instance of gdebi,
- there is no 'saving'  of this globally.

The true bug is that the default for gdebi should be to autoclose and
the the option should be to keep the current instance open.

(noting that there is almost nothing to be done with the current
instance after install  other than re-install the .deb that was just
installed.

In lieu of a proper re-write to make the default to autoclose I've
posted a workaround here that will make gdebi behave as you'd like

(basically just initiating the autoclose action when the checkbox is
inactive (unchecked
